Luboyera’s first after 20 minutes cancelled the visitors’ opener, a header from Abeddy Biramahire in the 17th minute.
Three minutes after the restart, a Luboyera shot beat Rwanda goalie Jimmy Nzeyurwanda for what turned out to be the match winner.
Rwanda continued to threaten the host in search of the equalizer with skipper Savio Nshuti, Yamin Salum, Biramahire and Blaise Itanshgaka asking the Uganda backline several questions in the opening minutes.
However, their lead was cancelled three minutes later after left back Amany Niyonkuru handled in the vital area for a penalty which Luboyera calmly slotted home.
Uganda trio Martin Kizza, Julius Poloto and Pius Wanji were also guilty of failing to convert chances that came their way.
